One employee has been downloading with emule and want to restrict his access or limit his bandwith capacity or deny emule from downloading.

There is no way to just stop it from downloading with out blocking the complete internet connection when using ICS. If you were using a router or server you could block ports to stop the emule use..

I feel that somebody blocked my IP address from the server that hosts my website. I am not able to access any other site that is also on that same server. I can get to those sites if I use a proxy IP.

You did not give so much Information about your problem, Is it a local network ? or Internet ? anyway, I think a Firewall can help you in that, and you have to be an advanced user of it and know how to handle it. I am not talking about the very lazy Windows Firewall, The best one is Kerio Personal Firewall.
